I was lurking at this thread and the current discussion about the Alliance and Cerberus piqued my interest.
Correct me if I'm wrong, but doesn't EDI basically say that Cerberus still has contacts and contributors from the Alliance? Cerberus may have started as a black ops arm of the Alliance now turned a private, pro-human organization, but still it hasn't completely lost its Alliance ties. This is the main reason why it was able to procure the schematics of the original Normandy—not to mention, that it contributed to its human/turian co-development back then in order to observe turian ship building practices.
On another note, I wonder what kind of info Keiji stumbled upon that ultimately cost him his life. He mentions to Kasumi that the info implicates the Alliance, and is very damaging. I wonder if it's related to Cerberus..? Regardless if it's related to them or not, it seems the Alliance has skeletons in the closet of its own.
And oh yeah, this being a Miranda thread... Miranda is my one of my favourite characters too. She was handled well, but I think there's still so much more that could've been done to the character. But then, I guess that's what ME3 is for. Here's hoping that she'll be a prominent character (read: a squadmate, not an NPC cameo) in the next game.

spur its formation within the Alliance. "Black ops Cerberus" was formed
so TIM could actively evaluate and recruit the Alliance military's best
and brightest without having to fully reveal his influence. This
Cerberus was technically under the Alliance and most of the Alliance
brass had no reason to believe otherwise, but secretly TIM was
indirectly influencing the kinds of programs and operations "black ops
Cerberus" was engaging in through his political connections. This
explains experiments like Akuze.
At this point, the events of
ME1 begin. Admiral Kohaku and others begin noticing something
suspicious about Cerberus. Shepard gets involved. By revealing all of
Cerberus' activities and shutting its operations down, Shepard
essentially blows the lid on the fiction that "black ops Cerberus"
answers to the Alliance. With this facade removed, TIM splinters "black
ops Cerberus" fully away from the Alliance sometime between ME1 and ME2
and incorporates it directly under his control alongside "shadow
Cerberus". Thus begins the breakdown of Cerberus into the political,
scientific, and military divisions that Miranda tells us about.
This
would also explain why Miranda doesn't seem to know as much as we would
suspect she should and why when asked, she tells Shepard she never
served with the Alliance. Miranda never served in the Alliance because
she was recruited into "shadow Cerberus". She is largely ignorant of
the events of Akuze and the details of some of Cerberus' earlier
operations because these activites were conducted by "black ops
Cerberus" which was kept separate from "shadow Cerberus".

I can't remember exactly what EDI said either, but this wouldn't surprise me. It's very possible that there remains powerful figures in the Alliance and amongs human political and economic interests that sympathize with Cerberus' cause. The manner in which Cerberus was secretly involved in the construction of the Normandy SR-1 actually inspired my ideas about "black ops Cerberus".

Well, there were some skeletons that were revealed in ME forgot which background it was, but in one of them Shep had to deal with a warlord whom the Alliance had helped equip.
But that idea about it having something to do with cerberus is definitly an interesting theory. Would also give credence as to why Cerberus wanted to get her involved. Kind of like the situation with Jack.
Something that been pondering about lately is just how much info Miranda actually knows about all the various operations in Cerberus.
Granted we know how they have the seperate divisions and they tend to not know each other, but she is fairly high up the ladder so have to wonder if she knows more than others. If so that would surely make her someone they need to eliminate if she quits in case she were to decide to pass on the information she knows.

This is the first chance humanity --" her gaze rested on Mordin and Samara -- "or anyone has had to study Collector technology. What we find there could be the key to the success of our mission." Kyle could feel the unspoken the key to any of us coming back alive hang in the air.
She leaned forward and rested her left hand on the edge of the briefing console. "The Illusive Man is counting on us."
A hush fell over the room, and Kyle winced. He'd learned not to remind the squad who they were working for when asking them to risk their lives. Hell, he preferred not to think about it himself any more that he had to. Garrus shifted uncomfortably while Mordin coughed into his hand. Jack leaned casually against the wall. Kyle tensed. Jack was rarely calm when Cerberus was mentioned. "Right. And I'm an asari matriarch."
"Pardon?"
"'The Illusive Man is counting on us.'" Jack straightened and sneered. "I'm not stupid, cheerleader. He's just using us. Probably doesn't even care about these missing colonists. All guys like him want is power. So **** your pretty speeches and just tell me what to shoot."
Kyle looked at Miranda. Her jaw was clenched tightly, the muscles of her back and shoulders tensed and coiled. She regarded Jack with barely-concealed contempt, as if she were a badly behaved dog that ought to have been put down long ago. Don't say anything. We can't afford a confrontation right now. And I really don't want to play referee right now. Don't I deserve a break?
Apparently not. "The Illusive Man cares about far more than power. What we're doing is about saving the galaxy. Something greater than ourselves."
"Like torturing kids?" She laughed, but there was no humor in it. "Yeah, that's real noble."
Not again. If he let this go on, they'd be tossing furniture at each other in no time. Kyle raised himself to his full height. "Enough! We have a mission to prepare for. Unless anyone has any questions about that mission, then I suggest you go prepare." He glanced at Miranda. "You can stay. I want to talk to you about a few things." Like not bringing up Cerberus at every possible moment.
Most of the rest of the crew filed out with almost unseemly haste, though he did catch Garrus muttering something that sounded like "would have been a damn good catfight." This was his gift. Anyone with decent reflexes and patience could fire a sniper rifle. He could make people do what he wanted. Most of the time. At least he had managed to keep his crew from killing each other. That ought to be worth something.
Jack, of course, lingered at the door. Maybe he wasn't that good at getting people to do what he wanted. "I thought I told you to go. Or do you actually have a question?"
"Yeah, I do. Actually." She spat out the last word as if it were krogan whiskey. "How the hell can you trust Cerberus? You ought to be on my side. I read about Akuze. They ****ed up your life almost as bad as they did mine." She jerked her hand toward Miranda. "Or is the cheerleader that good of a screw, and you're thinking with the wrong head? Wonder what those fifty marines would think about that?"
