She knows just enough, I think. Something that been pondering about lately is just how much info Miranda actually knows about all the various operations in Cerberus.
Granted we know how they have the seperate divisions and they tend to not know each other, but she is fairly high up the ladder so have to wonder if she knows more than others. If so that would surely make her someone they need to eliminate if she quits in case she were to decide to pass on the information she knows.
EDI notes that there are no more than a dozen (maximum) number of cells at any given time that are being overlooked by TIM, but I think proclaiming that certain cells have gone 'rogue' is his way of disavowing any information and responsibility about them when news about their questionalble activities has gone out. TIM can't be that unaware, can he? And he seems to be quite the machiavellian character passionate about his cause.
Every cell leader would then only know about such turn of events as TIM sees fit. In other words, it could be TIM's way of firmly controlling his cell leaders, and thus keeping the loyalty of those who wouldn't agree to such projects.

I wouldn't call her a pessimist. More a realist. Miranda never believes anything is impossible, she is just good at pointing out why it might be difficult. As for neurotic... I don't like that term, its implications involve a little too much "crazy". A little obsessive, yes, but considering the expectations placed on her by herself and others, it's not all that surprising that she would be a little bit of a control freak.

Perhaps installing a control chip would limit her potential as a biotic. Biotic abilities do require very fine control over the nervous system and anything that restricts that control might have unpleasant consequences.

Miranda wanted to put a chip in Jack after she rebuilt her but the Illusive Man was afraid it would change her personality and she wouldn't come back the way she was.
