It's not easy. But I think it can be done. The Warden wasn't very interesting either - albeit less invincible than Shepard, and I was still able to make him interesting. Give him or her flaws and quirks, make them act irrationally at times - or be coldly logical, or in between. It's not easy though, as I said, and as you said, the game portrays Shepard as rather invincible. Having us play through the origins and psych profiles and see Shepard's troubles and trials would have been a gone long way to making Shepard more interesting.
With the Warden it was different. I found that character very interesting. Negating the fact that the Warden's possible backgrounds are more interesting and in depth in general, I think this might have a great deal to do with the fact that there is no acting involved with the Warden, so we can paint a lot more onto his/her character.
With Shepard, we see acting. We hear Shepard's voice, movements, expressions, etc. It's like watching an actor on tv. So to a large extent Shepard is already defined for us.
