He is her Commanding officer on the Normandy but the game never really goes into detail about him answering to her as far as the Mission goes the closest we get is when you take her with you to get Jack out and Shepard makes that deal with Jack about the files Miranda says you are not allowed to give her the files. there is a reason why she is 1st officer on the Normandy. She can tell Shepard what to do but the game never allows it

It's obvious all of the squadmates from ME1 care about him by their actions in ME2. Ashley/Kaiden was pissed off because Shepard didn't contact her/him. If she/he didn't care, she/he wouldn't have been mad. Liara risked everything to recover his body which she definitely wouldn't have done if she didn't care. Wrex welcomed you to Tuchanka and helped you with Grunt. Garrus and Tali were obviously excited to see you. Just because they didn't personally revive him doesn't mean they didnt care. If any of them had the knowledge and/or resources to do what Cerberus/Miranda did, I'm sure they would have. Saying that they didn't care just because they weren't personally responsible for bringing him back to life isn't really fair at all.
Also, Miranda is Shepard's XO which means she is the second highest in command, but she still serves under him. He worked with Cerberus, but never for them. He made that point explicitly clear. That means Miranda and TIM had no real authority over Shepard. Miranda could have taken control of the ship and/or the mission, in theory, at which point I'm sure Shepard would have pursued his goals on his own. But doing that would have gone against the whole point of reviving Shepard and getting him to work with them so it's really moot.

It should also be noted - I don't think a project as... unique as the Lazarus project had been pursued before Shepard - or else the research would've been there and the whole process would've taken less than two years.
Normally, when you die - people think you're going to stay dead - so they choose to move on. Like Meg pointed out though. You don't just go off and running, trying to find a way to bring him back when you saw him get spaced and nearly destroyed by the atmospheric reentry.
If anything, Liara showed the most loyalty to Shepard - she deserves a LOT of credit. Had it not been for her, I'm positive ME2 would have not taken place.

I agree they made a huge mistake but yet he answered to Captain Anderson in the first game

Actually, there is no plot whole.
Shepard answers to no one - save the Illusive Man on the occasional reports to Cerberus. He was GIVEN the ship and GIVEN the crew. While you are right that EDI does confirm that Miranda is in charge of the mission - she is in-charge of providing the resources to make sure it succeeds. Shepard is in charge of USING those resources to make sure they succeed.
In the original ME1 - Shepard answered only to Anderson in the beginning because Anderson, obviously, was the higher rank. When he gained the title of Spectre - he began answering to no one except the Council.
Just replace some words.
When he gained his life back - he began answering to no one except, possibly, The Illusive Man.

In terms of bringing him back - you are correct, all the credit does go for Miranda.
But Miranda wouldn't have a body if it wasn't for Liara's loyalty. Had Liara not been as loyal as she was to Shepard, she would not have placed herself in the position that she did against the Shadow Broker to make sure she recovered her body.
Without Liara, there wouldn't have been a Lazarus project. Everything has a base - just because someone didn't have a direct hand in it doesn't mean they don't deserve any of the credit.

you are right my mistake on that. but the game should have either explained the line Edi made about Miranda being in charge in better detail or they should have removed it all together. you just do not put a line like that in the game with no explaining or meaning behind it

Wait how does Sheaprd answer to Miranda on Jacks mission? I mean she states that Shepard cant do that when hes make the deal with Jack back once back on the Normandy he still does and while Mirandas not happy about it she accepts it.
And you do remember at the beginning of the game on the way to Freedoms Progess Shepard can ask about whos in charge and its stated that TIM made it a matter of fact that Shepards in charge and in almost every email TIM sends if Sheoard did something like waking up Grunt or Legion he may not agree with the choice but Shepard in charge and its his ship
