If we consider parallels between Shepard and Saren then we probably also need to consider parallels to TIM. From the cutscenes we've scene, he may or may not be completely human and it certainly mentioned that many consider TIM and Cerberus as a whole as terrorists.
In regards to your first paragraph, I should imagine that the leeway only goes so far as to the position where the council doesn't view itself under threat. I can not see how Shephard aligning himself with the Geth (or even the Rachni for that matter) could not be viewed with a raised eyebrow. Depending on your playthrough of course, but while the Rachni issue was known to the council back in ME1 they weren't pleased with it either way, the fact that 'rachni silhouettes' have been potentially spotted in ME2 is most likely going to exacerbate any doubts/issues the council has against Shephard. I want Shephard to struggle, I want him to be ostracised, hated even, but I want him to emerge, stronger than ever and demonstrate his inherent nobility and strength (with Miranda standing by him all the time, because secretly I'm such a sucker for realistic romance stories...)
In regards to your second paragraph, I say why not? While it's a contentious issue to suggest, but one man's terrorist could be another's hero. I like the way for example that Cerberus wasn't portrayed to be such mutant baby eaters in ME2 as they were in ME1 (i.e., Cerberus funnelled aid money to the denizens of Horizon, although many people forget that fact, which is why the Mission Completed screen
has to go in ME3.) I'm pretty sure my views on Cerberus are well known afterall, and I certainly don't see them as an 'evil' organisation.

This is a great story (are you writing any fanfics?) and would make a great cutscene but purely from a gameplay perspective, only the final line mentions elements where you can play and even then, we've already killed a thresher maw on foot during Grunt's loyalty mission. Unless you make the story play like a horror survival type game but I don't know if it would fit in the game or be even allowed to be released in what is essentially a non-gorey game.
lol, I'm not writing any fanfics. Without a good editor I think I'd be truly awful in all honesty heh. I disagree with your assessment that only the final line mentions the playable element, I think the entire area could be by focussing on a rather linear pathway. It's not original, it's not pioneering, but it can work damn well (take Fear 1 for example)
Of course, however, that censorship requirements (and what rating you want, and locale) would matter on what you can show, but you can also get away with implied scenes of violence (which frequently work better than stark in your face. My story example was written to be 'in your face' because personally I don't think implied violence translates very well in text)
Akuze was mentioned that the squad was attacked by multiple thresher maws too, juggling thresher maws for example could be very difficult and very fun (tense even!), and like the grunt mission could be dual scored by survival and the actual killing of the thresher maw. By making it so you can't spend too much time standing twiddling your thumbs (or large 'open' areas) you can further subtley direct the players to items of interest.
You could also end the section by fading out to a misc person groaning and moving, Corporal Toombs as a Cerberus vessel arrives to pick him up and a Cerberus operative (Miranda? I like contention and drama in these stories!) tabulates data into her datapad.
