I think they will, the reason I think this is largely due to how they've handled 'new' ME2 games. In that the person whom is saved is the opposing sex member. That to me indicates they plan on allowing people whom started with ME2 to get LI with both the ME2 and ME1 people, I would imagine the same thing applies to people who start ME3.
My only concern on this matter is for those already in a relationship, I really hope they pull out the stops on it and none of this "Let's wait till that quiet moment before the storm" carp again. Am not saying to make it highly integral to the game, just more developed than the previous ones have been. Basically put, people who had an LI OR a potential LI (ie. flirted a bit but didn't go all the way) in ME or ME2 should have a different experience to those who are just starting out. I actually can understand them doing the "calm before the storm" moment for brand new LIs in ME3, but one thing I would say is that it needs to be more than just 3-4 conversations to unlock it.
Regarding the earlier comment about 'just being friends' this is one of the things that niggles me about ME2. They handled it brilliantly for Kelly but not really for any of the real LIs. From the get go you could pretty much choose to have the relationship with Kelly being on a professional, friendly or flirty path.
