IMO they keep the ardat-yakshi in prison because if the other races know about the ardat-yakshi the asari race will face a huge discrimination and distrust after all no race will want to deal with a race that have individuals that can use mind control, Samara says smothing like this.But it's just my interptation of what is said about the ardat-yakshi.

Morinth's symptoms began to manifest themselves at age 40, which seems to suggest that they appear once an asari reaches sexual maturity. Liara is 108, and has already melded with Shepard. Shepard is still alive. Liara is not an Ardat-Yakshi, dammit!
