Shepard, I think, can do whatever the hell she wants provided she doesn't go against the will of the Council. The Normandy seems to be under Alliance lockdown, however (since Udina is the one to issue the lockdown order), and Kaidan still has to go where he's told by the Alliance.
So if the Alliance thought Kaidan was somehow weakening Shepard's resolve, they could reassign him and I doubt she could do anything about it.
She could say... "I want him back now!" They would be forced to obey an order from her. The only people who are allowed to not follow a command Shepard gives is the Council (obviously) and another Spectre.

Yeah. I thought that if they really wanted to they could have used that angle. But I think that she's still somewhat Alliance. She's flying an Alliance ship with Alliance crew, etc. So he's still under her chain of command.Cypher

If push comes to shove, as loyal as he is to the alliance, I can see him giving them the finger given the right circumstances.

I agree with you all. I wouldn't be able to kill Kaidan. I'd have to go rogue before I'd do that. A standoff would be okay if there's a good reason/resolution to it.TeenZombie wrote...

Yeah, I was thinking of a "to the death" scenario. If it were a standoff, with a peaceful resolution, I'd be fine. But doing a Wrex-type thing where you must kill them if you don't do a quest or persuade them to your side would be too much for me.
Eek, I need to think positive thoughts. Imagining worst case scenarios isn't good for me.

I will read spoilers and make sure that the game is to my liking before making a decision to purchase. I found ME2 to be quite a disappointment.

... I generally avoid spoilers like the plague, but I may be inclined to peek this time around. I'm new to Bioware games, too. I was excited, but that excitement is slowly bleeding away into cynicism.
But at least there's Kaidan.

Actually, thinking about it, I'm not sure she could. She can balk at Alliance authority, but the Alliance can pull their support from under her, including her ship and crew. Hackett makes it pretty clear that he still considers her one of theirs. The only reason she has any sway with the Alliance outside her heroic reputation is because they want to keep her happy for political reasons.
She's in the balance - the Council want her because she's Alliance and the Alliance wants her because she's Council.
