Why would Kaidan turn on his crewmember like that? Joker has already lost everything (the Normandy, Shepard); losing a friend on top of that might push him over the edge. And Kaidan wouldn't want that on his conscience. Granted, he might be angry with Joker, but I don't think he would let Joker know. Well, not until he runs off to Cerberus, anyway. Maybe.
I tend to agree with you Dae (sorry if you wanted to be the lone Ranger here!). First of all, I think Kaidan would respect his commanding officer sufficiently to trust that s/he didn't intend to die, that s/he had responsibilities and a job to do, and that even if s/he hadn't gone forward to Joker, s/he still could have died. I mean at least 20 crew members didn't make it to the pods.
Also it's not unlikely that the Alliance maintains the tradition that the Captain goes down with the ship or at least is last to leave, so Shep's decision to make Kaidan leave and go to Joker him/herself has precedent that I think Kaidan would understand and not take Shep's decision (because it was his/hersand s/he is responsible for him/herself) out on Joker.
