From a logical standpoint, I simply don't see how there was time for K/A to become indoctrinated. The process and effects were explained at some length in ME1, how the process takes days, and also that the more free will the subject loses, the less effective he/she becomes. I do find it interesting that Shiala, someone we KNOW was indoctrinated, seems to have shaken it off. Both Benezia and Saren were able to break free for small periods, but not entirely. Just wondering. Also, if he was a Reaper agent, and the Reapers want to get their tentacles on Shepard, wouldn't he stay close to her (since deep down he wants to), instead of walking away?
I also don't think it's a plothole. There are many gaps in the ME2 storytelling, but that particular conversation can only go one way, choice is an illusion there. So it's structured that way for a reason. Pretty much any love story that captivates people, from Shakepseare to Stephanie Meyers (I know, I know) has a hitch, sometimes several hitches, thrown into it. If everything had been all peachy after Horizon and everyone was happy, do you think this forum would be up to almost 2500 pages? It's having to work for a happy ending, not just having it handed to you, that gives it some drama and value. Back to the plothole point, how do you think the story would have played out if Kaidan or Ash had been taken by the Collectors? Right, you'd have been through that relay right behind them, or people would have been dropping out of the game like flies. It also would have made their separation an external conflict in a story already loaded with them, not a conflict between the two of them that needs to be resolved.
So yeah, I think he got away and we just didn't see it (would have killed the surprise when he popped out from behind those crates). We all know Horizon wasn't executed perfectly, but from a storytelling viewpoint, it fulfilled its function. Looking forward to seeing how it all works out!
