I think that there will be a chance to start a fresh romance with Kaidan in ME3, if the romance is going to included at all. And that could be a really interesting way to look at their relationship, in that Shepard could have chosen not to pursue something with him in the first game, went through Horizon with a purely professional relationship, and then at the end of the series find that there is a new, or renewed attraction.
If that's possible, I'd totally make a new, single Shepard for romancing Kaidan just in ME3.

Actually, I see her not over Kaidan at all (she thinks she is) and having a seriously hard time in ME3 romantically. But yes, I hope they'd at least be friends. (If BW ever lets us be 'friends' outside of fic with the teammates.)
