You could never do it by altering your DNA, for SO many reasons.

1) This assumes the ability to not only predict what someone will look like based ONLY on genetic sequence, but also the ability to "design" it.  Simply copying sections from Shepard's DNA and changing chirality wouldn't work because Shepard's DNA would code for proteins that are simply different and incompatible with the ones that Quarian DNA is coding for.
2) As a consequence of number 1, the child would in no way be Shepard's "biological" child.  They would share no DNA with Shepard.  This would simply be a child that was biologically engineered, through great expense, to look kind of like Shepard.

Precisely why I suggesting *not*  going the "hybrid" route. Too many complications with chirality not to mention genetic code sequences that would essentially kill the child, mother or both.
Hence, my suggestion and question of the possibility to *completely* rewrite either Shepard or Tali's genetic code so that one becomes fully compatible with the other. Any issue from the couple would be full human or full quarian.

Wouldn't obstruct replication; but it does give rise to an error in replication, so that the newly formed DNA strand carries with it a mutation - and you've got a virus again... but this, all of this is academic. You were made as well as we could make you.

Blehh! birth is a naturally risky procedure regardless.. and your basing that on what we know of compatibility issues in our day and age, Tali is a completely different species yes but i assume having a shepards child would strengthen her own genetic material along with the child's.. I guess my biggest issue is just that i would like to say the child is equal in traits yet unique in its "hybrid" nature not one of the other human or quarian >.< lol

But that doesn't matter.  You're missing the point.

Quarian and human DNA are totally incompatible.  For instance, humans have a genetic sequence that codes for the protein keratin.  Keratin forms our fingernails, hair, is involved in producing our skin, and gives us the ability to form callouses.  It is highly possible that Quarians don't use any keratin whatsoever.  This presents an unsolvable problem for the "stuff in a tube", as you call it.  Removing the sequence for keratin production would mean that a number of Human traits would be malformed or missing entirely, and including the sequence would almost certainly interfere with or cause deformations of equivalent Quarian structures.

That's why I said... the only way you could hope to make a Shepard-Quarian would be to engineer them to look like Shepard, albeit using totally different gene sequences.  You may as well just take any normal Quarian and give them plastic surgery, because the resulting DNA contain absolutely no part of Shepard himself.
