I'm guessing her system would never really be able to process Shepard's tissues. The texture underneath the helmet has no such details, I think it is simply a shadow or some other lighting effect arising from the underlying low-rez texture, the lighting, and the contours of Tali's face's model.

Bioware specifically lit them up. Whether it's to make it easier for us to see how emotions or if they really do glow is unknown.
And it's her Iris's that glow specifically.
