Trying to kill them all leads to the quarians being completely massacred, and the geth not trusting to help you against the reapers. Keep in mind, the quarians couldn't wipe out the geth 300 years ago when there was 100x more quarians and less geth. And they had working immune systems. The quarians can't beat the geth, can't come close. War is not an option.
That's true but i don't think the geth will want to help you, i think they will be the ones to start the war. Why ?After listening to the dialogue in Legion's loyalty mission i came to this conclusion:
1. You rewrite the heretics which causes the other geth to "share their experience of being altered" as Shep said, and this leads to Legions geth joining the heretics instead of the other way around
2. You destroy the heretics but small groups still remain, they recreate the virus and the geth join them
Both scenarios mean that "the good geth" won't exist anymore and if you ask me war is the only option
I didn't get that impression from Legion's loyalty mission at all. Either you destroy the base, and the small amount of heretic geth that are left are not enough to cause problems for years, or you rewrite them, and theres a nonzero probability that things go back to the way they were to start ME2. In neither situation are the heretics any closer to brainwashing the true geth. The sharing of experiences wouldn't change the true geth's perspective or anything.
As long as the heretics are dealt with as a problem, Legion's geth seem to have very good intentions, and the chance to be your best ally in ME3. I forsee no problems with them at all personally.
