I could actually envision a scenario in ME3 where the council was your main enemy.  Think about it, if you get say the geth, quarians and krogan on board following you into battle, wouldn't the council get nervous?  It isn't like they're going to buy into you building an army against the reapers.  I could see stupid turian councilor thinking that your planning some kind of coup on council space.  What if they got nervous and decided to attack first? 

Would be interesting if you ended up fighting against the "good guys" in third one.

No, the collectors were... it seems when the reapers modify races for their needs, they take on the characteristics of bugs(Keepers foe example)

I understood them in ME1, but after the attack on the Citadel not believing the Reapers are real is unreasonable. It makes no sense. Whatsoever. How could they possibly believe that the Geth have the technology to build a ship that almost single-handedly destroys two fleets and was only beaten because he apparently concentrated too much on controlling Saren? And if they do believe that the Geth are capable of that...why the hell don't they try to destroy the Geth? By leaving them alone they're potentially giving them time to build a dozen of these ships!

The war with the buggers was caused by miscommunication (they could not understand our language, didn't know we were sentient), and never initiated a second strike once they realized they made a mistake.

Similiar to this situation, where the ranchi speak 'in song' or something like that. Plus they were under Reaper influence at the time, IIRC

GOD I WISH THIS WAS THE CASE! because everyone that gets in Shepards way has a way of dying all too early. I would love to see the end conflict when Shepard blows their brains all over that podium they love standing on some much smh assclowns >_<
