I really can't imagine Quarian eyes being cybernetic. Every single quarian has glowing eyes. Why on earth would they all need new eyes? Hell, could they even spare the resources for that, or even risk infection from all the surgery?
It wouldn't surprise me at all if in ME3, it's revealed that there's nothing special about Quarian eyes at all. That the "glowing eyes" were just a simulation of where the eyes were, generated by the mask.
Now, this would be somewhat of a continuity break, since in the games so far you can clearly see the glow coming from behind the mask. But I have a strong suspicion that the only reason Tali's eyes were made to glow in the first place was so that players had some kind of interpretation of eyes to look at, when talking to her. It's very important for us to be able to see eyes when we interact with someone, it helps form an emotional bond.
