Actually, I don't think so.  Miranda doesn't really seem like an alien-hater at all to me, she just wants the best for humanity.  She aligned herself with Cerberus's goals because they helped her from the time she was young, it is natural for her to adopt their cause.  But she also complained that many people join Cerberus out of "simple xenophobia", she never made any remarks that could be construed as mistrust or dislike of aliens in general, and she made at least a couple of remarks about how humans could learn a lot from aliens (think her "banter" dialogue on Illium).  Of course, there is also the fact that she quits Cerberus if you destroy the base

People are very uncharitable about Miranda's attitude.  She is pretty cold and businesslike at first, but she isn't a bad person.

Also I can see Shepard explaining having one those 'wonder of the universe' conversations with a confused Legion.

Probably he would be confused why biologically incompatible species would do such things.

I doubt that, actually. The geth have been studying organics for a very long time. I think they understand that we use sex for both procreation and pleasure, but they may not understand why we do it.

I'll admit I don't really know Miranda's attitude towards aliens all that well. I based my assessment mostly off of her attitude towards the Quarians on Freedom's Progress, but you're right, not many people give her the benefit of the doubt.
