They are supposed to be mammal analogues, so it's likely. There are two types of mammals though: marsupial and placental. Placental mammals like mice, cats, dogs, and humans all have umbillical cords, so therefore they have belly buttons. Marsupials are "born early" and live in a pouch in the mother until they mature. So Quarians either have a belly button or a "pouch" of some sort.
Or they have "something completely different" because they're aliens, but the best logical conclusion right now is yes, they have belly buttons.

Reptiles don't have a placenta: their young get nutrients from a yolk sack while they're in the egg. They completely absorb this and the abdomen closes up before they hatch though, so no bellybutton is created.
