I think the whole quarian geth war won't be a war at all. I see a situation where the geth are fine with letting the quarians return to Rannoch. They don't need the planet, and ensured safety from the quarians is worth a lot more than it to them anyway. They don't hold grudges or an emotional connection to the land. The quarians are the only obstacle. I see Shepard's involvement consisting of earning the quarian's trust, and convincing them to put down their weapons and seek a diplomatic end.
I'm not sure how renegade Shepard will handle the situation. I could see one situation where you try to complete Xen's plan, and rewrite all of the geth, but I could also just see more badass yelling at the admirals to believe you. Ending with the same result of peace.and probably have them kill the Quarians...
You're confusing renegade with idiotically evil. Any rewriting would obviously involve the geth being large players in the war with the reapers, but ensured safety of the quarians is important as well. The more allies against the reapers the better. Also logistically, any virus along those lines would have to be developed by the quarians, with Shepard just releasing it like Legion's loyalty mission. So the quarian's interests would be first and foremost.
