Citadel has many species, all with colonies.
Yeah, I'd help them for that same reason, too.
Not helping the Citadel will result in a lot of negative backlash though. But I don't care, **** them!

Yeah you're gonna have to qualify the question a little more than that. The Citadel would have the largest defensive fleet in the galaxy, and the quarians would have all of their residential and food ships open to attack. The Citadel is much more equipped to recieve an attack than the rag tag group of ships that make up the flotilla.

Same, the citadel fleet is capable of handeling itself

the Flotilla has a multitude of ships functioning as a community. They are ill prepared for sudden ship-to-ship combat. Loss of a single vital vessel would spell extinction--thus I would help the Flotilla. The citidel is under heavy guard and is heavily armored when closed. It could likely repel the attack with less casualties.

“Oh…okay Shepard. I…I will be right up.” What can this be about? Tali walked over to the elevator and delicately pressed the button leading her up to his cabin. Her heart raced with excitement and anxiety as the slight sense of vertigo set in. I just took some immune medication, maybe he wants…no, not this time of day. What does he want? The elevator shuddered to a halt and the doors rushed aside.
“Wh-what,” she asked confused. His cabin was dark and the only light that spilled into the elevator was that of the fish tank and a warm yellow flickering light. “Shepard,” Tali called out poking her head around the corner half nervous with her hands over her lap.
“Tali, come in here,” Shepards voice drifted around the corner. She stepped into his sleeping quarters and saw him sitting on his bed.
“She-Shepard, what are you doing?” He smiled and patted his bed lightly with an open hand. “Okay?” She began to blush seeing a big smile slopped on his face. Tali glanced around his personal quarters noticing the candles spread about the room.
“Sit.”
Tali nodded and followed her commander’s order.
“Let me see your foot.” Her heart skipped several beats.
“What?” He opened his hands and motioned his fingers towards himself. Timidly, Tali put her foot in his lap and stared into his piercing eyes. What is going o?. He slipped off her leg armor, untied the string on the back of her leg, and slipped off her boot.
“Shepard, uhm…”
“Watch this Tali.” He dug his thumbs into the arch of her foot sending a warm sensation shooting up her leg.

Help the Flotila, the flotila is more vulnerable to attack, I helped the citadel before and the coucil basicaly turned their back on me and swept the reaper threat under the rug, Need their trust to get them to make peace with the geth (If I can have them both as my allys then thats great, if I can have them on good terms with each other thats even better), Finally I would never be able to turn my back on Tali, in the words of TOEGOF "I'm letting my feelings get in the way of the mission."

Numerous sources confirm that the Migrant fleet is for from defenseless, quite the opposite actually
but the Turians have 39 dreadnoughts

Well could they stop a reaper isn't really the issue. The question assumed that both sides could. The main difference is your last sentence. Quarians just can't afford big losses like it would take to wipe out a reaper. A couple key ships going down would put the entire flotilla on life support.
I still have a hard time thinking that the flotilla is 1/10th as guarded as the Citadel though. IIRC, we don't have any numbers in game, but other races have a lot more people and military in general than the quarians.

Quarians are masters at restoring stuff and successflully defend themselves from all kinds of threats. The citadel fleet was spread out thin looking for saren and soverign had a huge fleet of geth with him
