I don't think the Flotilla is that vulnerable. Yeah, probably 90% of all their ships aren't fit for battle, but I'm willing to bet most of them will have some kind of weaponry, and they will have many dedicated warships.
I'm not saying they're as better equipped as the Citadel, but I can easily see them taking out a single reaper.
However, each ship the Flotilla loses, would be a big loss.
the destruction of a ward in the citidel would lead to great loss, but the galactic community would repair and aid the citidel in its loss. The destruction of a liveship would lead to immense casualties, and later, famine in a ripple-effect. Perhaps even extinction if the population is lowered beyond the genetic diversity threshold. Plus, the council races would be very apt to not come to the aid of the Quarians.
