There was no reason for Sovern to think it would lose. The Reapers have been repeating this process of destruction for longer than we can even imagine.
Every time a civilization has reaches it's peak they pick out one among them who has the power and the darkness in their heart that they can control and use to bring about the end of days.
Saren was the Reaper's star player and since this is a system that has worked countless times before, Sovern saw no reason to NOT put most of it's power into this Turian.

Pride cometh before the fall. . .

If they do this every 50,000 years, and we've got evidence from 37 million years ago (the derelict Reaper) that this was going on, then they have completed the cycle AT LEAST 740 times.  With 2 known casualties.

Also:  if they put a single race into the smoothie machine each time (assume 50% success rate, since the protheans didn't work out for them), that also means there are at least 370 Reapers.  Chew on that for a moment.

Should we start naming them after Pokemon?

I think its more likely that reapers have a large portion of their conscience present in an individual that they're assuming direct control of.  If you notice, Harbinger always releases control before a specific collector dies.  He could probably fight longer if needed (like husk Saren,) but it would be risking his life.  For Sovereign, opening the Citadel relay was worth risking his death.

Harbinger is:
a. buffered from blowback through the Collector General
b. out in dark space where losing his shields isn't going to be dangerous

Sovereign needed to call in the rest of the reapers. To do that, he needed someone to give control of the Citadel to him. After Saren offed himself, Sovereign had no choice but to ASSUME DIRECT CONTROL and continue trying to take over the Citadel. But of course, he had to deal with Shepard and the gang first.

Alright, so I've been writing this fan-fiction. I only got a prologue and 2 chapters up for now. It's about a childhood friend of Tali's, set just after ME1, before 2, and during/after the Acsension book. If you actually see this post before it gets forgotten within the 5 minutes that it's likely to be seen, please check it out!

If it were that easy, wouldn't Harbinger have done that instead of the 68 billion times you get to hear, "ASSUMING CONTROL"?

I don't think thats the reason.  His shields looked to be holding up just fine until husk Saren went down.  While he couldn't hold out forever, I think he would have had plenty of time to accomplish his goal and get out without Shepard's interference.  That weapon was anti-ship, not anti-personal.  Likely he couldn't hit Shepard without destroying either the control panel he needed, or husk Saren who he still needed to get some stuff done.

Hey, did you guys talk to EDI after she got unshackled?

She's able to tell you the stuff she couldn't before. What's interesting is she stresses that she is the Normandy now. "The hull is like my skin"

Normandy = mini-Reaper.

And Shepard's charisma is the Normandy's version of indoctrination. :P

Yeah, I've looked at those numbers before.  Definitely not good.  It's always possible that the success rate is less than 50%, but I also doubt that they could only get 1 reaper per civilization.  Didn't it say somewhere that the protheans had near a trillion people?  37 million years is also the minimum

On the Collector ship and then later in the Collector base they reason out that the Reapers must have tried something similar with the protheans and it didn't work.  Though it would be extra-disturbing if Harbinger was f-ing with his distant distant relatives, the last of his kind, the whole time.  Yikes.
