Its explained in Ascension.  I don't have it memorized, but something like the suit is equipped to handle it, and they can dispose of the waste at any toilet or other waste disposal location.

Yeah - the waste is storage in a layer between their suits. This layer can store a couple of week of waste before being emptied in a toilet. The shower/toilet locations in the floatilla are sterile environments where quarians can take care of their business too.
