Well I actually think that stuff isn't as big of a deal as the fact that she is scheduled to leave to return to the flotilla right after the journey is done.  I think if she was going to stay on the Normandy, it wouldn't hurt to look into how a relationship between a human and quarian would work.  The fact that the relationship would take a while to get over the initial humps, and would then be a long distance relationship on top of that could have pushed him away.

That's why her staying on the Normandy until the collector attack throws me a little.  I don't think the father being an admiral or the immune system would be enough to keep a relationship from starting.  Once its clear that she wants to stay longer, doesn't Shep kind of have to know something is up?  I know I would have talked to her a little more

Its a good point. I mean even if she was crazy about shep in ME1, she also made it clear that she "would never abandon her people." Would she really be thinking about anything longer than a one night stand (which she might also think was impossible) when she had duties back on the fleet.

Did you play Hardcore?  I'm in the middle of my first and I've realized just how drastically I've needed to change tactics.

This seems like the most likely thing that would have gone through Shepard's mind. She's an entirely different species, has a nonexistant immune system and is the daughter of an Admiral! How could he even stand a chance?

Anyways, Shepard must have had feelings for her back during Mass Effect 1 because being clinically dead for two years makes it hard to think about someone.

Could have had feelings but might not have thought it appropriate to act on them. Might have thought it better to avoid complicating their relationship.
