The conversation between the asari and her salarian father, he simply wants to be remembered.
That krogan talking about his son and how he wants to raise him himself.
Meeting Wrex again on Tuchanka.
"Shepard, My friend!"
And Conrad of all people starting a charity in Shepard's name. Conrad.

First, as fun and hilarious as it was shooting Conrad in the foot(and it was). Helping him and choosing the paragon option that he had actually helped you out, which he replies with the meekest and most sincere "Really?" was both funny and heartwarming at the same time. Makes me feel having a slightly idiotic super fan isn't such a bad thing, especially when you hear later of his charity as Azint mentioned above.
Second, the krogan scout who was experimented on. It was sad to hear him describe how he'll never have kids and the experimentation was his only way to help his people. Then convincing him to return to the camp always warms my heart, I guess I have a thing for big ol lizards.

or perhaps Shepards death scene its very touching particularly when:
Shepard:You've got to tell them!
Joker YOU tell them! your not doing this to me again!
that was pretty emotional
or when Joker is looking at all the caskets, or the subtlty of when its just Joker looking out the window seeing he Reapers you can feel his revenge towards them for the loss of his Commander...

Also, EDI and Joker after the Collector attack. The AI cares about her crew, and alot. More so, about Joker. Seeing Joker making a none witty insulting comment for once about EDI. "Thanks for asking" you can almost feel like Joker views her as a person now.

when Garrus almost died on Omega... i was swearing up and down! actually telling myself that this did not just happen... and then the cough and gargle... its still gut wrenching... and i think im on my fifth playtrough...
when Shep and Garrus joke about his scars... there is just something about that, how the whole thing is voiced and animated, i always chuckle, even though i know exactly what they are about to say.
getting Sidonis to say why he betrayed Garrus and then letting Garrus take the shot...

and last that i can think of off the top of my head for tonight, the reaper fleet... this isnt going to end well, and i have a feeling that my Shep may not survive ME3's ending

I will admit the many Tali moments are just too awesome and heartwarming to even describe. ( Hugging her is probably at the top I'll admit. ) One of my favorite moments still remain when, after everything else is said and done you proudly tell the most powerful Quarians of the entire fleet, "With all due respect Admiral, I didn't represent one of your people, I represented one of mine!"
The Jack romance tender moments are also pretty much up there, especially with how much you have to work through just to get her to open up.
There are a couple that I don't think have been mentioned though, or at least should be mentioned more.
Getting Liara to talk to you about what happened to her. It's clear she's still hurting so much, I just wanted to hug her some more. (DAMN YOU BIOWARE! You should have given us more tender Liara LI moments after that! )
One of the most endearing moments in the game that wasn't mentioned was sharing that bottle of Brandy with Dr. Chakwas. It's SUCH a great scene, especially if you manage to get her to confess why she really did join you, turns out she still cares a great deal for Joker, and for you.

OMG! You have to post that one if you can! That was probably the most emotional quests in the original game. It would be beyond awesome to be able to hear from her again for those of us who don't play colonists. ( My ME1 saves are Earthborn and Spacer. )
Now that I think about it, you probably get one for every origin, though I never got one on my Earthborn Shepard because she always ends up killing the guy. Probably be nice to get all of the e-mails that people get for their origins. ... Though really Talitha is the only one I would care to hear back from.

Jokes aside, I liked when my Renegade Shepard was in his cabin all alone and he looked at the photo and even tho he had red eyes and scars all over, he made a bittersweet smile :-)
Oh and all the Tali and Garrus and Thane and Liara breakdown stuff ofcause! I thought all the scenes when you met a friend from ME1 was awesome! Mostly Garrus tho

He was the only old teammate not joining my crew who actually acted like he was happy to see me. He also had the only good reason for not coming with me. He is needed on Tuchanka, and I respected his decision.
Shepard: "Come on Tali'Zorah vas Normandy. Let's go home."
The whole Tali loyalty quest is great, but that line hit me.
Mordin: "Had to be me. Someone else might make the wrong decision."
The entire exchange over the body of the female Krogan. I liked him before as comic relief, but this solidified him as one of the deepest character in a crew of multidimensional characters. He is funny, and smart, and ruthless, and has an ego, but he also won't shrink from responsibility. The buck stops here.
