First of all: I like the idea of implementing such things mid-game.
Starting a new playthrough with that ability was nice in ME1, in ME2 I think of it as an improvement.
Except that it may have been a bit more bound to the story than just picking up a weapon.

BUT: It kinda occurs to me that picking the AR on all classes with the SMG makes last named kinda useless.
Sure, the SMG has it's benefits when picking down shields on short range, but it's just slightly better in this than the AR.

I won't deny that there's the possibility to just pick another weapon, but seriously: Which weapon is that bound to the ME-Universe and as versatile as the AR?
Pulsing the AR-salves nearly makes it as precise as a sniper-rifle.
And many people who favor the roleplay-part of Mass Effect 2 just chose the AR because it's kind of a standard-weapon for shepard to carry in many cinematic moments.

However: Why carry an SMG arround when the AR has less recoil to conter and is more effective on most ranges?

I think it would be a great thing, if you could choose to give away the SMG and therefore get a gratis-AR-upgrade after the mission, if you pick the AR.

I have to dispute your "AR is the standard weapon for Shepard." Whatever you've used in ME1 & 2 is the standard weapon for Shepard.

As a Sentinel I went AR to go with my submachine gun. Weapons weren't my normal way of doing damage, but it was nice to never run out of bullets for midrange guns (pistol/SMG/AR).

What do you mean?
In your ME2: Is Shepard not holding an AR on Freedoms Progress when he/she goes in cover for the YMIR in the cinematic?

My shepherd accidently picked it up and threw it away as soon as he realized he doesnt know how to use ARs yet.

Apparently the engine defaults to characters holding the Assault Rifle at various points in both Mass Effect 1 (Therum: The Geth Ambush) and 2.

This is only true for Soldiers (atm), because the Revenant is simply too good.

Because the Tempest still wins over the Vindicator vs Barriers and Shields, in terms of pure DPS. Plus Vindicator ammo sucks. None of the aforementioned factors is "game breaking" but the SMG still has a purpose (albeit one with a somewhat diminished value).
