Is the plot really this simple?

I've spent some time posting theories on stuff and what might happen in ME3, then I played through again and realized something.

The Geth are basically what a far less advanced Reaper would be like.  According to conversations about both beings, they share a collective network populated by millions of entities.  They are able to inhabit different things (Geth, Reaper Ships, Collectors, etc) as long as they have SOME tech in them.  They both refer to themselves as "we" and never "I", in fact they have much more in common than not.

If the similarities don't stop their, wouldn't it be safe to assume that by destroying this Reaper core memory bank we could completely destroy their race.  Also, the Geth use FTL relays to stay connected to the rest of the hive, is it possible the Mass Relays serve this purpose for the Reapers?  If you disabled or destroyed these relays, they would not be able to communicate as a whole and would instantly be dumbed down and made far less effective.

I also found this interesting. After you install the IFF and before the Suicide Mission if you talk to EDI her blocks are gone about Cerberus and herself.  She says that some of the private investors are from the Alliance Military compound.  She also says that Cerberus convinced the Alliance to build the first Normandy to observe Turian design methods.  Also mentioned is that the current Normandy does in fact have Reaper hardware installed on it from Sovereign's wreckage, enabling her to use cyberwarfare effectively against them.  Seems to me Humanity as a whole is more interested in gaining access to this huge technology advancement, rather than saving the universe.

Is Cerberus really that bad, or is everyone else just "acting" like they are.  It seems like the Alliance is fully aware of what Cerberus does and even funds them to do it.  What if the people you trusted most, like Captain Anderson, revealed that he wants to erradicate all other species? 

I'm starting to think that the big "choice" you will make in ME3 is if you side with humanity, or fight against them with the rest of the universe.

No. Reaper in ME1 says they are each a nation, independent of other reapers. Legion reminds you of this fact in ME2.
