I've played through ME2 three times at Veteran, Hardcore, and Insanity levels.  On my first playthrough as an Infiltrator, using the good advice found in this forum, I was able to save all my teammates but lost half my crew.  The only mission I did after recruiting Legion was his loyality mission.   I noticed during my first and third playthroughs, that when I tried to dock at Heretic Station, I had to dock in the shuttle.  During my second playthrough as a Soldier, however, I was able to dock the Normandy at Heretic Station.  After Legion's loyality mission, I went direct to the Omega 4 Relay.  During this playthrough I was able to save all my crew as well as my teammates.

I reloaded my third playthrough again as an Infiltrator,  I decided that  instead of continuing with Legion's loyality mission, I went directly to the Omega 4 relay.  I was then able to save all my crew and all my teammates.  I did not use Legion in any leadership roles since I didn't complete his loyality mission until after the Omega 4 Relay Endgame. 

CONCLUSIONS: 
1.  I my experience, if you are able to dock the Normandy at Heretic Station, your crew will not be captured until the loyality mission  is over.

2. If you are forced to dock in the shuttle, and are notified the the crew was captured, do not complete the loyality mission but on returning to Normandy, immediately head for the Omega 4 Relay.

Note:  Tech:  Tali or Legion (if loyal);  Second Fire Team: Jacob;  Biotic Specialist: Jack;  My Fire Team: 1st part of mission:  Samara and Miranda (need Samara's biotics), 2nd part of mission:  Garrus and Miranda (need their Overload ability).

When you did Legion's loyalty mission, had the crew already been taken?



Once you get the IFF, you should have time to do one more mission before it's fully installed, I think. Once the crew is taken, I think you have no time to do any missions or you'll lose half your crew.

Yes, they were taken right after I left in the shuttle. I went directly from talking to Legion to the Galaxy Map, travelled to Heretic Station but had to take the shuttle when I wanted to dock. I essentially did the same things every playthrough; that I was able to land at Heretic Station with the Normandy during my second playthrough is probably just a variable of the game. Unfortnately, this choice appears not to come up very often. I was offered the chance to dock at Heretic Station with the shuttle and do the Legion Loyality mission but since that means losing half the crew, I instead went immediately to the Omega 4 Relay instead. If you don't use Legion in a Tech or Leadership role, he should survive and you get all you crew back safely!

After you get the IFF, you have 1 mission before the crew gets taken.

Most people use that to do Legion's loyalty mission.

If you don't go through the Omega 4 relay as soon as the crew is taken, some die.

The only thing you need to do is talk to Legion and get the loalty mission before you use the galaxy map.
