No, magic. It's impossible to stop your emmisions like they do in Mass Effect, it's just one of those things we have to ignore for story purposes.

hmm, maybe an external mounted camera then (thinks of joker rushing aboard collector ship and greasing camera's so that reapers/collectors see the normandy in a dream sequence)

The optical detection suite would be scanning the infrared range, because the temperature of the ship results in thermal emissions in this range. The Normandy uses magic to hide the IR somehow, so automated optical detection won't spot it. That said, it would be possible to get a VI or AI to do optical scans in visible wavelength, although unless somebody knows that there's a Normandy style ship out there there wouldn't be much point.
If they get close, LADAR should pick them up straight away.

It's not magic. We can cool things
down below ambient right now (air conditioning? Refrigerators?). We can
even cool things to near 0 K as well.
They don't stop the
emmissions, they sink them into large internal heatsinks. They could
either use huge compressors with some awesome super fluid, or they
could use things called peltier modules, which turn a voltage
difference directly into a temperature difference.
It would be
exceedingly expensive, and would be limited in time, but it could be
possible (as possible as anything else in this game).
Actually,
it might not stand for "stealth and recon" or "stealth recon," but
"strategic recon." It's probably that last one, because it seems like
they took the indicator from the SR-71 Blackbird, the plane. Of course,
either would make sense.

Well, light wouldn't be that hard to hide (all black, space is very darker), although the closer they get to a star, the harder it would be to hide.
Also, LADAR could be covered the same way we hide from RADAR, with scattering and/or absorbing paint and materials. That said, they didn't exactly build the exterior of the ship to hide from either.
