Finaly finished my first run of ME2 ( 50+ hours). I wasn't sure I liked the ending I chose. I didn't blow up the collector base. I saved the game at the end but my question is, can I replay the ending? - perhaps choose NOT to save the collector base. What will this do to my "finished" ME2 game?

If you still have the "Restart Mission - Collector Base" save, you can load that up and start your suicide mission run from the top (I would assume, anyway, I haven't tried it myself). If not, well, I'm afraid that unless you have a save around that point, you're SOL.
As for what it does to your finished ME2 game, the more recent finish will take precedence.

Reload an earlier save or restart mission if you still have. Be advised that if you replace the finished game saves you will not be able to import the same character for NG+ until you have a new beat the game save.
