Because TIM wants the original and best, not some copy.
Agree. Besides I' m sure TiM is saving Shepard's DNA for an all Commander Shepard Dance Party.
But on a more serious note: During the cloning process there is always a whole multitude of issues that can take place and result in a sub-quality Clone. Hence the reasoning behind the decision not to clone shepard is to make sure he is the best he can be without the risk of him having some defect. Although you would think they would have made shepard a better danced when they re-built him. Dang timing issues!

So he is burning up, some DNA survive and maybe parts of the skeleton, but it can't be enough to create a new Shepard. So how do they fill in the gaps? Cloning of the original DNA? Mass produce it somehow?
Either way they need to fill in the gaps somehow and if they want Shepard to be as he or she was before dying then they need to use the source material and if there isn't enough of it, then aren't they essentially cloning his DNA?

I am somewhat curious on how much of the orignial Shepard was available to rebuild him. In the intro we see him head towards the planet. And since the armor he wears can't keep bullets away I doubt it could withstand re-entry into a planet.

Well, we get to see all those diagrams of exactly what they retrieved at the start of the game - by the looks of things they had most of his skeleton, his brain, and a few organs here and there. Plenty enough for them to fill in a few gaps with new bits and still come out with a Shepard pretty much identical to the original article.

Would explain some of the truly stupid things he does during the game. Like storing Legion in the AI room.

So, my guess is that this armor did protect Sheps body from getting burned into ashes. And Cerberus found a dead but still very useful body inside that armor.
