I was just replaying ME1 and when noticng the first scene of Saren in the reaper, I was thinking, what is the logic behind the Reapers being commandable (?) ships if they are free entities?
What army do they contain, how do they actualy invade, destroy worlds, they are not realy manouvrable (Look at Eden Prime). Are they able to do something without help? How the hell did the do anything???

They aren't commandable ships, they just pretended to be at first. Or rather, Sovereign did.
As for the army's they house, they use captured organics and indocrate them to work for them.

Well, Saren wasn't actually "commanding" anything, as becomes clear later on. As to how the Reapers destroy civilizations, it is strongly implied that they blast them from orbit and then send some kind of cleanup crew (read: genetically modified slaves derived from the races they eradicate) to erase all traces of what happened. It probably takes a long time, but the Reapers have all the time in the world.
