I imagine if all you're eating is nutrient paste, there's not much waste produced.

Quarians DO take their suits off. Though for not very long.

They poop in their suit, its stored somewhere, then they flush it into the bathroom later.

I would think they have an area to deposit all their waste before they dump it out. Imagine sitting on a table, doing your business into a special underside slot, then go to a toilet and deposit all the stuff in the slot there, without sacrificing the integrity of your suit.  It's pretty nasty, but it's sensible.

The brushing of teeth is the tricky part; I would think they would use UV light or lasers to "brush" their teeth, since they can't put a toothbrush there.

The real question is... how do they scratch their noses?

Wait wait wait...If they "relieve" themselves in their suits...Wow, imagine the septic smell then when Shep takes off Tali's helm if she hadnt "cleaned" her suit our prior to their love scene lol.
