I have to favorites:

When Garrus confronts Harkin on the loyalty mission and is about to shoot him, I did the interrupt where I make his gun miss.  Then I watched him hit Harkin and I couldn't stop laughing when he said, "I didn't shoot him."

Also, I love in Miranda's loalty mission where she finds her "friend" who betrayed her (his name escapes me).
"I'm going to miss you..."
*Shoots him*
"Figuratively speaking..."

Jokers rant when he unlocks EDI, on how everyone will blame him for plugging in the overlord and now they have to spend all day computing pi. I laughed out load.

If you talk to EDI after she's unlocked and ask about Cerberus' resources Joker comments about TIM: "Besides you know he invented the paper clip, still getting royalties." Don't know why but that made me chuckle. So did EDI saying to Joker, "Several of your extranet bookmarks are illegal in citadel space."

Pretty much everything Joker said and did. Especially when he was complaining about EDI:

"That doesn't change anything, it's still watching. Like some creepy kid staring at the back of your head in comp sci you just want to punch him but he's "special" and sets fires or something."

Makes me laugh every time. Oh! And his description of Garrus makes me chuckle as well:

"Garrus finally got that stick out of his butt, but now he's trying to beat people to death with it."

Liara saying her mother's line to some scared dude the first time we see her makes me LOL every single time.
And the very beginning of the game, if you chose the renegade lines, Shepard says something terrible about "saving Joker's crippled ass". It's so bad, but it's like the funniest thing ever. I mean, Shepard dies saving him, why would saying something like that even be an option?
