Maybe during the final battle, after Shepard's fleet of allies finally starts to win, Harbinger pulls out some kind of super-indoctrination pulse which stops everything else from doing anything. Then Shepard has to jump out into space and run up the side of Harbinger's carapace, blowing his way inside and finding the core in order to shut Harbinger down.

Shepard will board the Harbinger and fight his was to it's Mass Effect Core. When he reaches it, it will be swallowed by an enormous monster, much like the ending sequence of Metroid Prime 2. Shepard must fight the beatie in order to destroy the Mass Effect Core. This particular beastie will hopefully have a catchy theme song which it sings throughout the battle, like the Great Mighty Poo.

It will ofc be a Skeleton. Because as we know from ME1 and 2 nothing quiet beat a skeleton as the final boss.

That would change nothing.
Each Reaper is a nation, free of all weakness.
Though that's hyperbole, the idea that a post singularity race millions of years old would give itself a centralized shut off switch is just plain idiotic.

I personnally dont see why a bigger baddy is needed for other MEs, all depends on context:)
I doubt that Dark energy would be used to kill the reapers off, considering the reference with the collectors, I have a feeling that Harlstorm is the reapers doing (somehow)

For those who know about the Angels of Light - I'm pretty sure the Citadel races will discover how to modify Mass Effect relays and re-calibrate them to allow the ancient enemies of the Reapers to warp in via the Citadel relay and distract the Reaper fleet while Shepard does something important to save the Galaxy.

to definitively kill a reaper, it's mass effect core must be destroyed. fights within reapers very likely in addition to fights outside of them
