Of course, one of the issues is how much this is about you? Like making decisions that affect anyone. You're worried about the effect this will have on your game experience in ME3 - so it's really about you, isn't it? The issue about "is this best for Garrus?" is a bit of a furphy. In real life, this is also a factor. Is there anything really that is 100% altruistic? I don't think so. We do waht we do because we feel better doing that way. Doesn't mean there's no pain - 'right' doesn't mean pain free. But maybe - to move away from the metaphysical mumbo-jumbo - one thing to consider is that friends do what they think they should, whether or not their friend agrees or disagrees. Part of real friendship is this sort of honesty.
Another issue is option. You have an option to let Garrus kill Sidonis. Result - no more options. If he doesn't, he still has that option later if he needs to 'revisit' the situation. In real life, revenge is generally the quicker, easier path. It also focuses the solution into the realm of like for like. Is it easier to deal with the emotion, or remove the situation? One of the biggest things folks do is to grow beyond the things that pain them. Kids hit back because they've been hit first. Some kids like this even get to run countries.
If the Garrus - Sidonis moment was real life, all Shephard gave Garrus was some breathing and thinking space. And an opportunity for the two of them to face the fears they both brought to the situation. Garrus could have gone back another time. But it's not real life. Trust works both ways - and exposure -including exposure to crossing the lines, to making mistakes - is included, in fact mandatory. No offence to SuperZombieChow, but that idea of trust is a bit simplistic. Garrus had his decisions, yes. But so did you. You chose to step away. If that's not what you believed was morally right, independent of any notion of 'trust', then you weren't completely honest. Honest option - stop him unless you believe in murder in cold blood - which is what it is no matter what the reasons. Have it out with Garrus as to why. Then you both figure where to from there. If Garrus (assuming there was this option, which there isn't) went back on another occasion and killed Sidonis, then so be it. Of course, to quote Laurie Anderson - "We may all be ... wrong."
