I'm on my first ever playthrough as a female and I also decided to save Liara's mission for after Virmire. Is it the fact that her mission was last or that I'm female that she thinks I'm a hallucination?

If you saved her mission for last, then she has been trapped in the Prothean device for many days or weeks. If you saved her first, she was only there for a few hours or days.
So since you waited to get her last, she is probably half-starved, delusional, and very weak.
