The fact that there's only one main ship, and apparently one main albeit MASSIVE base, is that after 50,000 years, cloning and the like apparently can only go so far, so the Collectors in a sense are rapidly dying out, hence the Reapers extra urgency of sorts to get back into the Milky Way, and such, because their primary in-galaxy agents count is dwindling. And now of course, after ME 2, near non-existant.  So, perhaps, in a bit of sadness reminded by the Collector General's "WTF" look at the end, you've pretty much finished the extinction of the Protheans?

At the end of ME2 if you die you tell joker that more of them are coming before you drop.

From the way Vigil described those that where indoctrinated they where tools for a specific purpose that had to be repaired (with implants) as the organic part died out (Makes you think Saren could have ended up like that). My theory is that the left over Protheans that became the collectors where there to keep an eye on the universe to report to Sovereign as he woke up to get a status update (remember normal collector behavior was to collect samples every so often).

At the end the Reapers killed the Protheans you just took them out of their misery.

Just saying that unless the Collectors have bases elsewhere, you pretty much took out the last of their ships AND bases, by virtue of the fact that they couldnt keep cloning them forever, the "race" was dying out. Me and my crew just did the coup de grace, is all.

There might be some pockets of them left, but nothing to threaten entire colonies left. You essentially blew up their only place of residence.

I'm guessing that there maybe some remnants left. They might appear as enemies in ME3 in sidequests or at least have a reduced role. This time they're not under Reaper control, I'm hoping that maybe some retained their minds though so that we can learn more about the Protheans.

Illos may not have been the last bastion for the Prothean's. The isolation they endured after the Reaper invasion does not preclude another planet that had a similar team of Prothean scientists. Nothing alludes to it, but it is in fact possible.

on the collecter ship EDI says "according to known collector ship profiles".

She says some similar things on Horizon and possibly the lead up to the collector base at the end.

He meant the Reapers, not the Collectors.

collectors were clones that could easily be cloned again. anything the reapers have genetic data for can be cloned anew.

The Reapers could have easily brought Collectors with them into dark space. That combined with the fact that re-using their skins is simpler than creating another new race means that we'll most likely see Collectors in ME3.

From the fact that the collector occurrences are so rare to the point where some considered them a myth, those known ship profiles could all be the same ship. Since the Reapers make it a point to leave the galaxy squeaky clean when they leave it would stand to reason that the Collector base is the only installation they would risk having since getting there is almost impossible.

The question comes down to what will be fight on the ground in ME3? If the collectors are gone what with be the predominant ground foe we will face. I don't think endless hordes of husks will fun for the whole game. So either they will have a collector or variant or a new completely indoctrinate race.
