And I hope the Normandy gets replaced/ blown up, I'm getting tired of it.  And there would need to be more room for a larger squad, more weapons and offensive capabilities are needed for a full scale war, and theres really no reason to have the stealth abilities; everyone knows Sheperds coming as soon as he enters the system.

Tough choice.

I would go with different sets depending if my Shep is female or male. So here's my "why choose him/her":

Zaeed - PROS: He's badass and knows how to get the job done, plus with his "past" relationship, I bet he can have some link/help with the mercenaries. CONS: He's a mercenary, I can't fully trust him. Especially if we are going against a higher bidder.

Legion - PROS: Like Zaeed, he's badass. Plus he can be the very "link" between the Geth (who has the largest synthetic fleet after the reaper if I can say) and me. CONS: As it is a synthetic, I wonder if another platform based on "salvaged" Legion memory core can be used?

Samara - PROS: She is a Justicar, so basically I could have the trust of the Asari councilor/people. CONS: She has leave long enough. I could offer a longer life for someone else.

Tali - PROS: She is a tech specialist, and knows how to repair everything with few things. She could be an important character, leading toward peace between Geth and Quarians, and even maybe lead her to a "council seat". CONS: No CONS in mind!

Mordin - PROS: With his "objectiveness" he could rally the Salarians with us, so he can be a decisive person in politics. Plus, he was from the STG, so he increases our "resourcefullness" in case if we need information. And Finally, He's a doctor! CONS: He's old. And like Samara, I could offer a longer life for someone else.

Garrus - PROS: He's badass, have some leadership skill, plus former C-Sec, so he knows how to deal with stuff like investigation/interrogation. CONS: No CONS in mind.

Miranda - PROS: Miranda is an "ubersoldier". She can be useful especially against/with Cerberus. CONS: She can be a pain for the other survivor...especialy if Jack is here.

Grunt - PROS: Krogan TANK, knows how to survive. He's supposed to be the perfect Krogan. CONS: Doesn't help much outside of battle.

Jacob - PROS: He's a hero in my book. (Maybe because I played ME Galaxy...) He can be useful especially against/with Cerberus. CONS: He doesn't have to give much except his "past action".

Thane - PROS: He's a drell, he can live past memories. He could be an assets in case if we need the help of the Council. He's a professional, so he must have some usefull address. CONS: He doesn't have much time left to leave...

Jack - PROS: She's a powerful biotic, a testimony of a "rogue" Cerberus cell. She's one hell of a survivor. CONS: She can be a pain for the other survivor...especialy if Miranda is here.

Liara - PROS: She's devoted, and always will be. Since she is an information broker, she could be usefull in a lot of situation. Plus she has powerfull biotics! CONS: No CONS in mind!

Wrex - PROS: Krogan TANK, knows how to survive. Leader of the Urdnot Clan, and maybe Leader of the entire Krogan Race if Krogan are united. CONS: Maybe old ?

Kaiden - PROS: Alliance Link. Has biotic and tech knowledge. So could be the perfect assistant for other survivors. Maybe a "spectre" ?! CONS: No CONS in mind.

Ashley - PROS: Alliance Link. Maybe a "spectre" ?!. If Wrex/Grunt aren't here, She's a big powerhouse. CONS: Putting aside her "religion", she doesn't help much outside of battle.

So in a nutshell it is really hard! But there is a sure spot for Garrus and Liara. Afterward it can really depends on who am I !

Mordin or Samara, one of the two should be there.
If Tali could save some of Legion's core, it would be perfect.
If I needed some powerhouse, I would go for Wrex, then Grunt I think, and I need a Krogan if I am to asked to figh with us. And I need an Alliance and a Cerberus link to prove them we can work as one (Kaiden/Miranda can be very good)
