Liara-BioWare ruined her personality.
That's it. I thought all the characters, even Jacob, (besides Kaidan, but killing him off after two installments where he has a death possibilty would be pointless) are well-made and interesting, even if some (Garrus!) need more dialouge outside of a romance.
I don't understand the Tali and Verner hate though. Tali is awesome, even if her prejudice is annoying, though it's not suprising. She's been raised her whole life in an enviro-suit because of the geth, in a ship because of the geth, and she's probably had prejudice instilled in her.
And Verner is great. You can shoot his foot!

I agree with almost everything you said, bar the liara comment. Now don't get me wrong, I never really liked her naivety and I don't really care for her forced hatred, but really she is the only person other than the council that can give you intel (that you trust if you ditched Cerberus and obviously not the shadow broker) so as a plot mechanic she would fit nicely into the going-ons of the galaxy post reaper invasion.
PS: Shooting Conrad verner in the foot was totally WICKED!!!!

That said, I wouldn't mind a few of the team members roles in ME3 to be downplayed, and there are certainly some ancillary characters that could safely disappear from the galaxy and I wouldn't even notice. Team members I would like to see less of include (in no particular order):
Jack - I could never totally enjoy her because of how polarized her personality was. Her loyalty mission wasn't bad, and it explained a lot about why she became the person she did, but I could do without having to deal with her too much in ME3. I can't say I'm a fan of that many tattoos or shaved heads, either.
Jacob - I think the reason most people consider Jacob "bland" is that he is entirely too normal. Amidst various aliens with unique views and unusual goals, he seems like that guy you talked to at the bus stop for a few minutes that one time.
Grunt - I was excited when I found that I could have a vat grown Krogan on my team, until I talked to him a few times. Maybe I expected more confusion from such a being, or more of a blank slate (I understand that he was implanted with information and knowledge), but ultimately Grunt left me a bit disappointed. His rage-towards-anything-and-everything attitude lacks depth, in my opinion. Perhaps a vat grown human would have been more interesting, as it would be easier to identify with, and wouldn't have the Krogan anger that made up nearly every bit of Grunt's personality. *shrug*
Thane - (Don't burn me alive just yet!) I like Thane. I found him to be a very interesting character, and the Drell seem interesting in their own right. However, if Thane is to return, I will need a fairly convincing reason for him to still be alive. I don't recall how much time he estimated that he had left (6 months?), but if that amount of time or more passes between the games, it might be a stretch trying to bring him back. But then again, I don't doubt that the writers can come up with a good reason for him to be alive.
Zaeed - As a DLC addition, he was an afterthought, and it shows. I liked his loyalty mission, and that paragon action at the end of it is great, but realistically he did nothing for the story and felt two-dimensional, even considering the little stories he tells on the Normandy. Moderately entertaining, at best.
Samara - While I enjoyed her backstory and in turn her loyalty mission, she suffers from polarized personality syndrome just like Jack. I had trouble being interested in what she had to say, even when what she was saying was interesting.
As for ancillary or other supporting characters I could do without:
Donnel Udina - Obviously no one likes him. He was written that way. But that doesn't change the fact that he grates on my nerves, and unless I get to put him in his place (either with some seriously crushing words or an incendiary slug in the head), I really don't want to see his stupid face again.
Gianna Parasini - Constantly getting caught up in her investigations is getting old. Can't she do anything with Shepard's help?
Aria T'Loak - I just never liked her. She's full of herself, and doesn't even realize she's just one of many that have proclaimed their authority over Omega. I wouldn't mind hearing that she was overthrown and/or killed between ME2 and ME3.
Dr. Chakwas - While I have no real gripe with the character, I feel she has run her course. A cameo in ME3 would be fine, but I don't really need to talk to her anymore after the fairly enjoyable drinking scene.
Urdnot Wreav - A pale version of Wrex, really. None of the wisdom, and not half the quad Wrex has.
Turian Councillor - Why's he gotta be such D-bag all the time? Learn to be diplomatic, Mr. Big Angry Turian.
Khalisah Bint Sinan Al-Jilani - Unless I can punch her in the face a third time.
Captain Bailey - I kept expecting him to play a bit larger role, but except for the bit in Thane's loyalty mission, no such luck. It's just as well, though, as I never liked him much.
Daniel - What a whiner.
Mess Sergeant Gardner - Meh.
Harkin - Seriously.
AND because I'm a bit of a closet Tali fan (no I will not add 'boy' to the end of that word), I really hope she has a major role in ME3, prefferably a third-time squadmate. The Tali hate is funny, though, because sometimes it seems to be as rabidly fanatic as the so-called "Talimancers'" love for her.
