Does anyone know an effective way to fight the second part of the battle (down with the militia as opposed to the nights), let alone keep murdoch and tomas alive? I'm having a lot of trouble and any pointers would be appreciated

Well, I played with a mage and I had three tanks with me (dog, Sten and Alastair - although Alastair is pretty useless). I concentrated on healing the militia (I was only able to save Tomas and a couple of the militia men) while the tanks kept the enemy from the mage. This is only useful of course, if you are playing a mage.

I had trouble with this at first too, I used morrigan/lilenth or whateer her name is and my dog. I had them on hold @ the top of the hill with the nights I would then run down and pull some up to the top at a time killing groups of 4-6 each time. Not sure how you do this without anyone dieing seems rather hard to me better group make up more aoe maybe, but I like my parties play style

Its really silly if you get dweyn, that dwarf and the archer from the inn / to join the battle. Because they both go to the EASY part at the beginning instead of the hard part by the lake. That said i also had problems here. In worst case scenario you can pull them all up to the knights.

Alistair is hardly useless in this fight. keeping him on threat mode contributes quite a lot to keeping any militia alive.
Surviving the first 2-3 waves is key. if you can keep most of the militia alive, the trickle later on is a piece of cake. if you are having trouble keeping everyone alive in the 1st wave, note that lloyd is the most useless and in the worst position, so sacrifice him.

I'm stuck on this part. I lost all the Militiamen including Murdock and Tomas and everytime I kill a walking corpse or two, they get replaced by reinforcements running from the docks. I went through about 20 lesser healing poultices after about 50 minutes. Good thing I have a backup save before the battle. I guess I'll need to study up on how to use the tactics menu. Could I get anymore advice?

Well what I did was to gather oil do all side missions prior tot he battle. then I fought witht he knighs at the top with the oil buring as a barrier. After this I kept my party all sleected and had morriganon spell and my rogue and liliana on bows.
I held them back from the fire and took the undead down no problems. Second part was harder but it's just a case of using skill and party members correctly.
Alister was my meat shield and I had my tactics set to self healing. I had morrigan using her spells to maximum effect. her ESP blast is a great leveller and gives you a few seconds breathing space.
I also downed the yellow mobs first of all, then proceeded to heal and fight with lilliana on bows and my rogue helping out where he could with a few backstabs. Took a few goes but I got the job done. Note get morrigan the basic heal spell, does wonders and I completed the battle and lost no-one.

Well I'm a Mage and I ended up being the only one down outside the Chantry alive (Normal mode), but with the Knights up the top still surviving and only taking waves of 1 or 2 undead, so I let my health and mana regenerate fully then pulled small groups of them up to the Knights and kept them healed, as well as using Ice spells to freeze them, and run around with knights taking pot shots at them, ha ha.
