Say I have 25 Paragon points and I use rank 1 which is +20%, the result would be 25 * 1.20 = 30, then say through whatever actions, I get 15 more Paragon points. 30 + 15 = 45. Now say I retrain that power, would I still have 45 points? Or would it know I have 40 "earned" Paragon points and apply the 20% to that yielding 48 total points ((25 + 15)*1.2 = 48)

The power boosts both the points you currently have and the points that you gain in each situation. So technically, your picture looks like this:
You had 25 points. As you explained, it displays as 30 due to your 20% bonus.
You gain 15 points (while under the effect of your 20% bonus). In reality you gained (12.5 * 1.20). If you didn't have the power, you would only have gotten 12.5 (or however the game rounds it).
So hidden underneath, you technically have 37.5 points but they display as 45.
When you retrain the power, when all of your Squad Points are unspent, it will display 37.5, not 45. When you retrain and regain your 20% bonus, it will put you back at 45.
To head off the inevitable underlying question: No, you can't "game" the retraining process for infinite Paragon and Renegade points. It seems like thats what you were trying to do.

I apologize for thinking the worst, but there's been a lot of chatter about people looking for ways around the system. BioWare made a much more solid game this time around with a lot fewer loopholes.

A save game editor can basically max out your paragon/renegade for you if you want. I've used one for the ability to max out mine on the playthrough I'm gonna use for ME3 so I can reply how I want without having it screw me later on.
Note: Not everyone plays on the PC.
