Why, in the whole expanse of the Universe, would just the Milkyway be reaped by the Reapers?  Doesn't Andromeda have a good, if not better, chance of producing life?  Isn't any galaxy be capable of forming life?

At the end of ME2 we see a scene.  The Reapers are coming to this Galaxy.  But how?  We aren't near the edge of the Universe, the edge of dark space.  A journey from there would take a significant time.  Much to much time.  That is why a relay, the size of the Citadel is required.  To cross such an enormous expanse.

So where than are they coming from?  Andromeda.  Because there in this neighbor of ours is another network, another Citadel, another place to cull and reap and pillage.  And from there they can activate the Citadel and from there they can travel to our galaxy and correct the flaw here.  This would be a much more reasonable time, a much shorter distance.  And, from the perspective of the scene, where they appear to be coming from.

Commander Shepard isn't going to save just humanity.  Just the council, and this alliance of organic species.  Just this Galaxy and its inhabitants.  Avenge the deaths of countless civilizations.

No, he is going to save the Universe from a threat larger than we know.

Honestly there isn't enough information for anyone to speculate on the origin of the Reapers or whether there is a similar system occurring in other galaxies.

Maybe they don't hibernate, maybe they bounce between citadels in various galaxies and get to the milky way every 50k+ years

They could be right on the edge of the Milkyway. Again I think the Reapers coming are more for a dramatic effect. They probably have some sort of Mass Relay that requires alot of dark energy that shoots them back into the Milkyway.

The universe is vaster than the Milky Way itself. Plus, the Reapers hibernate, so we can quite certain that they cull only the species that inhabit the Milk Way.

It may suggest something more sinister about the nature of the universe itself, but there is no evidence that there is similar culling occuring in the rest of the universe. Plus, we don't even know what sort of intelligent life exists beyond the Milky Way.

There is just not enough info to make an educated guess, Especially when you think how far apart galaxies are from each other unless there is a dark space relay net. As far as story/gameplay is concerned one galaxy is enough.

As for the citadel in darkspace see http://social.biowar.../index/1324588/

The reapers are in darkspace, the space between galaxies. They aren't coming from another galaxy (as far as we know pending ME3) and it may be possible they do this to other galaxies, but our story, Shepard's story, takes place in the Milky Way. They cull organics then retreat beyond the edge of the galaxy in darkspace where no species will find them. This is all explained in ME1. Sovereign hologram, Vigil etc..

Now your starting to make shepard sound like Goku from Dragon ball Z. I think they need shepard to fire a kamehameha. Next we should make him a super saiyan. Oh, I think I will design a super saiyan shepard. WOW If you think about it. Ashley williams acts a lot like CHI CHI. Now whos going to be the dragon who will grant shepards wish. Oh yeah, it could be a great thresher Mawth.

Right now, I am sure they have some wild brainstormed ideas on what the Reapers are but I doubt even the writers have definitively nailed down anything other than what is in the two games. Namely they turn sentient organic species into smoothies to reproduce.

I was thinking of some origin hypothesis for the reapers and it was very doomsdayish... Basically a big civilization finds themselves at war with a threat from another galaxy. So they create the Reapers to fight this war for them. Maybe the Reapers are still fighting this war and thus is the reason they want to make "more" baby reapers.

However, that is just wild conjecture and as someone else already said there is not enough evidence to say what the Reapers are or aren't. Though I do find it interesting all the Reapers look like squids but they wanted to make a new HUMAN reaper instead... why? EDI's answer fails to explain why all the other Reapers look identical except for the new one they wanted to create. Of course, EDI doesn't know what we know... that all the other Reapers seem to look like identical squids.

Maybe they're just doing what they were programmed to do.

They're probably from the Milky Way themselves.
