For my mod I am customizing the spell structure quite a bit. Adding new spells and removing some. To remove a spell I have been simply deleting it off my ABI_BASE sheet. Well I ran across a spell that I never used and turns out its somehow unaffected by my 2da file. I don't want to delete it I just want to move it behind another spell so I set the prereq abilities like normal. All the abilities moved to the proper spots except Crushing Prison. It remained on the line all by itself. When I check out the tooltip description on it none of the attributes had been changed like they should have been so I knew something was up. I removed the spell line 11123 from my ABI_BASE and recompiled the GDA and tested but the spell remains. I checked and I have no wierd remnant file with that entry or anything.
Anyone have a similiar issue they resolved or have any idea whats going on?

It's possible you have a mod conflict.
By leaving the altered ABI_Base file's name exactly the same, you're replacing the core file entirely, that's the only reason deleting lines from it actually works to remove an ability from the game. Most people on the other hand append the file name with a suffix, like ABI_Base_new or something like that, which causes it to alter the core file instead of replacing it entirely; this means that any new lines added will be added to the core file, and only lines that already exist within the core file that are also present in the new one will be replaced.
My guess is that you have another mod which alters the spell Crushing Prison, causing it to instead be added as a new spell since you've removed it from the core one.

Thanks for the reply, I ended up just removing the Spirit section and moved all the spells to a new category. I then made a new line for Crushing Prison and it works fine.
