As far as I understand it, the reason the quarians wear their environmental suits is because living on the flotilla for so long has weakened their immune system. Tali's comment in ME1 was that the recycled and clean environment in the flotilla weakened their already weak immune system. When I boarded one of the ships in the Flotilla I was fully expecting that I would be in an environmental suit so as not to corrupt their carefully maintained environment, but if it is the Flotilla's perfect living conditions made the immune systems weak, why are they wearing environmental suits in their own ships?

the space helmet usually suffices..that is the way it was in the novels as well.

Not everyone on that ship in Tali's mission is actually from that ship. Each ship has slightly different atmospheres and thus need to protect eachother's health. Aty least thats my take why they needed suits.
That and Bioware just didn't want to show us whats under the suits yet.

Quarians immune system was already weak when they lived on their homeworld, Tali tells you about the lack of insects and how the rest of species deal with it. The flotilla's environment weakened their immune systems a lot more, so you can see the quarians as "bubble guys". Even if there's perfect conditions they still need their "bubbles", aka environmental suits.

It's explained at a few different points that Quarians can actually make each other sick when they both breath the same air, due to personal bacteria, so they wear the suits all the time

But, as was said elsewhere... it was less a 'weak' immune system and more a symbiotic and differently adaptive one... and those ships looked kinda dirty to me, what with supplies stashed everywhere, and visible particulate in the air as you walked around... I had another thread dealing with this, and am still of the opinion that if they slowly started forcefully introducing benign bacterium into their systems, they would adapt to that as well and could 'up the ante' until their systems could stand on their own and they would not need the suits... much the same way we give children vaccinations at a young age, to force their systems to react and adapt to things they may not be able to handle otherwise. The lack of insects on their homeworld coupled with symbiotic or helpful bacterium is an acceptable explanation for their systems on that one planet, but they had colonies on other worlds at one time as well (like Haestrom where Tali said they once walked without a suit) which could not have all had the same unique biosphere... If they adapted to those worlds they should be able to adapt to a shipboard environment... just my two cents.

In one of the books it is said that they keep the suits on at all times because with the ships being such old pieces of junk something might brake at any point. Also, because they live in very small areas, it allows them some sort of extra privacy.
