No. Normandy 2 is good. It's a "she" now, not only because it's a ship, but also because it's EDI, an Artificial Inteligence. Unlike the Geth, EDI is an AI with personality, and heavily depends on the hardware. At first it was only a "Blue Box" core (= brain), but now EDI has a body (aka Normandy). "I am the Normandy now", says EDI.
So think of the Normandy as of a character now. Like any other human or alien NPC in the game. And Normandy 2 / EDI cannot die by the end of ME2, so she's got much more chances to come back in ME3 than any of ME2 squadmates.
The only question is: what makes you people think, that the Normandy will be accessible right at the start of the game? It's logical to assume the story makes just another twist and Shepard will start ME3 with one lousy pistol again. Or a crowbar.

There was a statement around the time of ME1 that there would be space combat... that will be so cool! Imagine that in an epic war Shephard temporarily takes command of a post ME2 dreadnaught aka Reaper killer. Using it wisely in battle may help big time. Of course, you would also be able go temporarily upload EDI... and she becomes the galaxy's most powerful AI.

If not, then there would be tons of possibilities, a bar... Wait I guess that would be inside Kasumis (DLC) room if my mind remembers correctly?
Anyway SR-3 could include a SR-1 in the hangar bay if big enough and possible a mako, hammerhead and kodiak

I just want to be able to explore the entire ship, no locked doors, no hidden crawlspaces, and I want to be able to man the Thanix gun and blast the asteroids I pass by into vapor.

A larger ship would invite too much attention, and also, in the Mass Effect universe, a much bigger, slower target.
Look at what happened to the Alliance cruisers at the Battle of the Citadel. They couldn't get out of the way fast enough and got vaporized by Sovereign. The Normandy however could duck and weave and would make perfect sense as an Anti-Reaper vessel.
If the SR-3 were to be a dreadnaught then it would require escorts, which would impede the whole concept of exploration at the heart of ME.
There is nothing wrong with the SR-2, she fought well, got you through the suicide alive and well and through EDI has even become sapient. Why would you want to so quickly throw away a ship that has served you so well?
I think a paint job to remove all the cerberus signs and some alterations to the interior decor and you have your 'new ship'.
