A: The Tivinter Chantry is run by a "black divine" who is often male, and a mage, where as the "vanilla" Chantry is headed by a female divine, who is never a mage.

The difference is akin to the split of the Christian Church into the western (Roman Catholic, Latin based) and the Eastern orthodox (Greek influenced, primary religon of the Byzantine Empire)) churches. The Tevinter church, and Imperium, is akin to the Byzantine/Eastern orthodox side of the page.
