As a Sentinel, I generally take Garrus and Tali with me.
Garrus - CS(Anti-Barrier and Stun), Squad AP Ammo(Damage Boost), Sniper Rifle
Tali - Drone(Crowd Control), Energy Drain(Anti-Shield), Eviscerator
Sentinel just fills in the cracks with biotic/tech and a Assault Rifle.
Best squad pairings?

I'm actually having a rough time NOT taking Jack along with me on missions. Also, contrary to my first week of playing I no longer find Miranda indispensable.

In ME1 I took Tali and Garrus with me everywhere. If you give them spectre gear they rack up a lot of kills. Plus Tali's tech powers always help. I play as a soldier so I do most of the killing.
In ME2 it depends on the mission a lot more, powers are more focused now. Any mission that involves syntetics (mechs or geth) Tali and legion are a must, double hacking and combat drones, fun for the whole family.
As a soldier Grunt never seemed particularly useful, I do the killing and tanking. Garrus was nice for overload and some combat support. I never found much use for biotics though.

For the most part, I usually take Garrus and Miranda.
Currently playing through again as an adept so it usually goes:
Miranda and I Warp those with armor/barriers or/
Miranda and Garrus overload those with shields.
Then when its in the red, I spam biotics. Usually singularity detonated by warp with garrus firing off concussive shots.

Miranda and Jacob is good pairing for Adept. you got Jacob's squad ammo for extra damage and stop health regen. Miranda's warp combos nicely with your singularity. jacob's pull help set things up with your own throw or warp.

Miranda and Samara is extremely powerful. Reave, Warp, and Pull Field for warp explosions.

As people have said, it's more an issue of what mission you're undertaking, than that of the class of Shepard (which of course matters, just not as much).
That said, my favourite pairing so far has to be Garrus & Thane on my Infiltrator. It's just so satisfying to see them make full use of those Incisor Rifles, sniping left and right, things dying, so very, very fast.

It really depends on who you like. Personally i bring Garrus along almost anywhere since he was my right hand man from the start. I would usually like bringing Garrus/Moridin
or
Garrus/ Jacob (his pull fields can be very useful)
Grunt is pretty much a walking tank, possibly the most loyal party member after doing his loyalty quest cause he addresses you as his battlemaster - Awesome.
Miranda is pretty good when it comes to overload, Garrus and Miranda doing a double overload is pretty cool.
Or if you just want a plain badass team you bring Garrus/Thane, Garrus/ Zaeed, or Thane/ Zaeed
Really, i hope in mass effect 3 or in expansion packs you can actually unlock another power or two for your characters, maybe even some weapons training.

Oh how that annoys me. Gotta love that he gets LESS useful post-loyalty quest since you can't turn off the AI using defensive powers at will.
Same problems with Legion and Grunt. WTB an option to disable ALL powers for the AI, not just offensive ones.

Yeah... you pretty much have to just max berriar, and give it the duration bonus. That way before a fight you can manually turn it on, and for 120 seconds he wont re-use it.

I like to switch it up every now and again to give everyone "a chance" and for RP purposes.
However for the most part, I usually take either Miranda/Garrus or Miranda/ Grunt. Not sure if that's the best team, but it just feels right to me. I'll occasionally switch out Garrus or Grunt for Zaeed, but I almost always have Miranda. For combat purposes only...of course...ahem.

Miranda is probably the best squad mate for any class because she covers so many bases being able to take down any protection effectively... plus can give you and your squad more health/weapon damage.

Since squad powers don't require travel time, I like any pairing that allows for pull/warp combos (although Jacob becomes useless once you unlock his loyalty and gain access to barrier, since you cannot turn off defensive powers). Doesn't matter what kind of Shepard I am playing as instantly destroying any unshielded enemy + detonation damage to surrounding enemies seems to be better than any other squad combination, at least for me.
On lower difficulties when I'm just messing around and running through stuff, I like to bring the soldier types with me as I don't have to manage them.

I feel like a one man army as engineer so all I tend to bring is some form of squad ammo. Geth = Zaeed, Blood Pack = Jacob/Grunt etc. Most of the time my squadies lies dead on the ground so its up to me to finnish them of... slackers.

Mordin, I feel, pairs well with anyone since incinerate destroys armor and works pretty well on other protections to boot. His cryo blast is great for squad survivability as it boosts weapon damage and prevents enemies from firing . At level 4 it has a really short cooldown too. If that's not enough, Mordin seems to be unaffected by that annoying bug where shield upgrades don't apply to squad members.
Any combination that gives you pull and warp is also really useful, particularly for Collector missions where they come flying in on those platforms since warp explosion has a good chance of knocking them off.
