So after the Reapers are drealt with in ME3, who/what will be the new threat in future games?

The reapers are the one gigantic threat to the universe, no question about it. However, other problems like pirates will most likely be solved by regular space navy forces from the different species, including the humans, and I can't really see that Shepard has tu go down close and personal for that - if he survives ME3, that is, which I hope.
However, there might be other problems. Say that the quarians manage to reclaim their homeworld and then go on to try to take control of the geth - but fails? Then we might stare the Second Morning War in the face before we know it.
Other problems might be tied into the relative scarcity of resources. Resources have been a major reason for war before, and might be again.
I don't believe in the 'lebensraum' war theory though. If a species grows so much that it can no longer sustain itself on a planet, there will be plenty of planets where they have colonies - for humans, Feros come to mind for example.
There might also be hidden animosities - perhaps not between species, since it seems quite clear that most have a clean record with each other, but within the species. The krogan and humans are the most prominent examples - krogan clans go to war over females, power and resources, humans over resources or as more recently as police actions. We have also had our fair share of religious wars, and more of that kind might come up, even if I find it unlikely.
Actually, that last part is what I think where we might find the most and most interesting conflicts in a post-ME3 game. However, since the developers have gone to great lengths to make sure the world and the reactions are so realistic as possible, I hope we won't see a species go to war with another species just for the sake of it (like Mussolini did after Germany defeated France - he went to war because of jealousy!)

Prequel, first contact war, Humans vs Taurians. Plus they could go through the whole 'how the first mass relay was discovered' thing.

The game will end as a legend on the 3rd on par with Half-Life, any further will likely ruin it.
