Mordin himself says that there can be two ways of doing good - helping people or executing dangerous enemies. I don't expect Mordin to do anything though, it'd be rather cheap if you get killed in your sleep just because you did something he disagreed with =p

I see Miranda as more likely to betray Shepard than Jacob. Jacob sees Shepard as a hero right off the bat, Miranda takes some time for her to truly respect Shepard.

That's if you do his loyalty mission. If you refuse to take him to Tuchanka and you do something against the Krogans, I could see Grunt fighting Shepard. But at the same time, doing something about the Krogans could also make Grunt respect Shepard even more.

Who in his right mind would NOT do the loyalty missions on his first play through of the game? With any subsequent play through you can decide whatever you want of course but on your first?

Miranda could just be saying that she quit Cerberus, while keeping her allegiance in truth. Shes easily the most likely to betray you. Still, Samara could hunt you down in ME3 if you're a renegade, since she pretty much said she would once the collectors arre taken care of.

If you gain her loyalty, and romance her, then she might feel threatened by Ashley or Liara reentering your life. She hates Cerberus with a passion, so would probably be troubled by continued association with them, but she wouldn't fare much better with the Council, would she?
COUNCIL: We understand your concerns, Commander, but try to see this from our perspective. This woman has committed numerous acts of murder and terrorism, and has a long history of mental instability. She has the potential to be far more dangerous than Saren ever was.
SHEPARD: Bull****! You just want to study her like a lab animal.
COUNCIL: We are NOT Cerberus. Her actions on the Collector Station will be taken into account, and she will recieve fair legal representation, but she still has much to answer for.
JACK: I am NOT going back to jail. NEVER!
If Shepard's Charm/Intimidate skills weren't high enough, that situation could get REALLY bad.

It reeks of the classic "obscure death", made infamous by comic books and serial action movies...

I don't think Samara is going to be a major character in ME3 though, so I doubt that will be especially important to the storyline. TIM, however, will be. I expect a major thread in ME3 will be Alliance vs. Cerberus. A "Who do you choose?"-type thread - which starts with the ending of ME2.
Whoever you leave behind at Virmire is dead, full stop. Bringing them back would be an unforgivable lapse of storytelling, and I have more faith in Bioware than that.

Ok, I know it could be considered cliche cause of the whole comic book/movie thing about seeing character die,but I don't see how bringing back the Virmire victim is a lapse of storytelling if done correctly and I think Bioware could pull it off cause they are great a telling stories.

It would be bad storytelling because it makes the choice you have to make more-or-less meaningless, on top of being cliche and extremely implausible. A lone, wounded soldier who swore to protect the bomb with their life, instead fights their way through enemy lines and manages to limp away fast enough to escape a nuclear blast? Any escape would require a serious deus ex machina. I'm not aware of any mechanic in the ME universe even capable of such a feat. I mean, in Star Trek someone could beam him out - which would be lame, but plausible. Even then, why would they hide out for over two years? Are they mad at you for leaving them, even when they begged you to do so?
Bringing them back would be ridiculous on every level. A good story keeps the reader/audience engrossed and involved in the story. Anything ridiculous enough to push the reader/audience out of the world of the story is bad storytelling. There are, of course, varying levels of that. We even have a phrase now to describe the really over-the-top instances: "nuking the fridge." This scene single-handedly ruined the entire fourth Indiana Jones movie for me.
Also, I'm fairly certain I read somewhere that BioWare has promised that the death of Virmire is final. So there's that...

Pretty sure "ascendance" means liquidating an entire species into reaper paste, not so much an individual reward. Additionally, it would be fairly silly to have the whole Redemption comic series where Liara rescues your corpse from the Collectors/Shadow Broker only to have her sell you out to the Reapers in ME3.
